I'm trying to use PlotStars to perform differential analysis between two timepoints in my data, with code very similar to step 25 in your nature protocol paper.
The calculations of the different statistical levels works well, with my results being (as an example):
- A underrepresented compared to B : 6. These clusters should be blue.
- B underrepresented compared to A : 0. These clusters should be red.
- -- : 75. These clusters should be white.
However, during plotting it seems that all clusters meant to be surrounded by white (-- level) are actually surrounded by red (picture below). I'm guessing this might be related to the fact that the statistical level 'B underrepresented compared to A' has 0 clusters ?
How might I fix this?
