It is best practice to run dials.two_theta_refine after integration to get the best overall cell parameters. This is particularly true when combining multiple data sets, but it is also useful with a single data set.
At the moment there is no button to run a dials.two_theta_refine job after integration (it could go immediately after integration or after dials.symmetry in the standard workflow). I can run it using the "optional" menu, but then it appears I am stuck in "optional" jobs. I'll post another issue about that one...
