Bug Saving `adata_query` to h5ad

Only works when first tried and then iterated over categoricals to strings again
This is before surgery_model.train()

This happens because we are assigning adata.var.mito = False after converting to categorical I think... correct this in the notebooks... or better yet.. an iterable notebook for every dataset...

This was important also: adata_query.obs.index.name = 'index'
adata_query.obs.index = adata_query.obs.index.astype("O")
