Structure the `D_ProteinInteractionAnalysis` subfolder in `analyses`

Structure the D_ProteinInteractionAnalysis subfolder in analyses.
The subfolder should follow the same structure like other folders in analyses and use a data and a results subfolder for in and output.
Reusable larger data downloads should be saved in the ../shared folder.
