SMILES reproduced with ChemDraw. Analogous duplication happens from time to time, usually when using ring tools, such as ready six- or seven membered rings. Resolved itself when a skeletal replacement was performed

It had to do more with the Ketcher itself, when one ring was placed and then undone the ring somehow just stayed in the memory. @ruslankotl but now it should be fixed, can you check and see if that's the case?
