If you encounter a “Clump runs failed for xxxxx” error, do not continue or restart the flow cell. Instead, delete the already processed flow cell (the output generated by this pipeline) and rerun the pipeline from the beginning.

Should we disable Clumpify for standard Chromium Gem-X libraries? GEM-X chemistry substantially increases cell capture efficiency (up to ~80%) and produces higher-complexity libraries. Running Clumpify on these large datasets requires holding tens of GB of reads in memory, significantly increasing runtime and eventually it fails. Rerunning the pipeline as it is produces similar results. Additionally, Cell Ranger does not require sorted or clumped FASTQs.
