silosim profiler --input_genome /path/to/genome.fasta --species <species>
The simulator uses Profiler output to simulate bacterial evolution:
- Run Profiler on your reference genome
- Configure simulation parameters (mutation rates, recombination, gene gain/loss)
- Run the simulator with the output from Profiler
