Two separate copies of Fresh cross-linked

I know this is a bit of a weird one but on Ubunu if I open a gnome-terminal inside a copy of fresh it appears in its own window. If I now open another copy of fresh it is cross-linked to the original copy.

It is an issue that is easy to not trigger but.............

The simplest thing I can say is that files opened in the second copy appear in the first but not the second. It is very strange.

Do the following to replicate:

Open a copy of fresh with some files present.
Open a terminal in fresh.
Run gnome-terminal in the open terminal and it will open a new separate window.
In that window open a new copy of fresh and the strangeness begins.
Any file you try to open will open in the original copy of fresh. I suspect the two share the same environment so other odd things might happen.
