it seems that from version 0.2.1 of usher the expanded subtrees output is not produced anymore for a given dataset.
I use the test data that is available from this repo. Up to version 0.2.1 at least one subtrees was created with the given settings. Keeping all the parameters and input data fixed it seems that from version 0.3.0 that same output is not produced anymore.
Did something change anywhere in the software/code that can explain this?
I went through the change-logs of the versions but could not find anything that indicates as such.
I use the following cmdline :
usher -v input.vcf.gz -i mut_annot_tree.pb --write-uncondensed-final-tree -k 20 -T 4 -d ./
