The Cellpose software is a tremendously powerful tool for bioimage analysis, however when the goal is to segment in only specific regions it loses its utility. Indeed many users use add-ons to run Cellpose through Qupath, myself included. However this additional layer reduces transparency and adds complexity that can and does negatively affect results and the Cellpose experience.
Therefore, I would like to suggest variant of the brush tool that would enable a user to designate a specific region of the image where the segmentation would exclusively be performed, instead of the whole image.
Something that would look like this:
I think it would empower a very specific set of niche Cellpose users in their scientific research.
