[Bug]: old documents retained in DB even if new docs replaced them

What happened?

HI

• Using an Agent: Existing documents in "File Search" were deleted and replaced with new ones (updated info)
• Asked questions to the Agent, it answered with the old information

• Using an Agent: Existing documents in "File Search" were deleted and replaced with new ones (updated info)
• Asked questions to the Agent, it answers with the old information
• Checking the DB, old documents are still there along with new ones

tracked down the root cause in api/server/routes/files/files.js: DELETE /files with agent_id and tool_resource returned early after unlinking the file id from the agent doc, bypassing processDeleteRequest for owned files so storage and vector embeddings remained in the db. have a minimal fix and regression test ready.
