- Clone the repository:

- Activate DAMAGE environment and install:

options:
-h, --help show this help message and exit
-i INPUT, --input INPUT
Path to the Thresher output directory.
-o OUTPUT, --output OUTPUT
Path to the DAMAGE output directory.
--mismatch MISMATCH The maximum number of mismatch allowed in the PCR primers.
Default is 0
-pmin MIN_PRODUCT_LENGTH, --min_product_length MIN_PRODUCT_LENGTH
The minimum length for PCR product (bp).
Default is 500
-pmax MAX_PRODUCT_LENGTH, --max_product_length MAX_PRODUCT_LENGTH
The maximum length for PCR product (bp).
Default is 750
-t THREADS, --threads THREADS
Number of threads to use.
Default is 8
Note: DAMAGE will only be run when there is cluster identified in THRESHER
